Garabatowo, if you decompile the SFM model using Crowbar, the flex keys are coded into the qc if any exist. when importing the model into Blender, import it is using the QC. This will set up the shapekeys in Blender. Now there is a problem with the HWM head flex names, if the name exceeds a certain length (I think it's 63 characters) the name is truncated in Blender which breaks tthe shape. Anorher problem is that if a shapekey has an Underscore in the name like shape_key_name, then Blender considers that a corrective shape. If you use SourceIO to import the .mdl file, I believe that brings the shapekeys into Blender correctly.

In all this time you've been porting models from SFM to Blender, is there any way to import the models without breaking their Shapekeys?

Confirmed, SourceIO will import the shapekeys if they exist in the .mdl file, however the name and underscore problems still persists.
